Kyoto is very cool, go to as many shrines and temples as you can fit in, the architecture is amazing, if you go at the right times, the forests there are astounding too. Brilliant place to visit.
I went to the Arashiyama Bamboo Forest... That was pretty nice. The Biwako valley in Shiga was amazing, although I don't know how it would look in the winter.
