Wouldn't Iles de Boynes be the same for France?

The distance isn't measured from Iles de Boynes for that reason. It is measured from Reunion, which is a full department of France, the same as any departments on the mainland. The French Southern and Antarctic Lands are external territories, and are therefore not counted.
